If this is true, then the issue is in the uddeIM component itself and you should bring to to the attention of slabbi on the uddeIM forum.

Joomla 3.3.6 with .htaccess and rewriting, 5.4.35-0+deb7u2 ,db 5.5.40-0+wheezy1

installed Joomla 3.3.6
installed language german and made it default in fe and be
installed CB 2.0 latest nightly build
installed german language file for cb 2.0
made a mandatory CB menu item
with 2 users (1 superadmin, 1 registrated)
made a userlist
made a menu item for userlist
installed uddeIm
made a mandatory uddeIM menu item
stop email set to no
Allow e-mail notification set to yes
Default for e-mail notification set to yes
E-mail contains message set to yes
in cb plugin menu Private Message activated
in cb plugin menu Private Message set to uddeIm 2.0+ better
in cb tab quick message: set to rounded div with title, bottom area
I go to the profile of the second user
Write a message with more than one line in Quick Message at the bottom of the profile and click send.
Look in my email program: and find the email with the message always a r at the end of the line.
When I look in mandatory uddeIM menu, the message is there ok without r at the end of the line.
When I use the menu "send private message", the message is ok without r at the end of the line.

Was able to now confirm this and I have opened ticket #5013

I've rewritten Private Message System for CB 2.0.5. It's now better utilizing UddeIM API and should be future-proof for later UddeIM releases. It basically functions out of the box now. You'd install UddeIM then enable Private Message System and you're done.
