When I click the workflow messages - they open a page and it reverts to my main site default template. My CB is used on a different template with in registered users. How can I change the system messages to this template?
Create a Joomla menu item with a menu type of Community Builder > Plugin then select Private Message System for the Plugin. You should now have a menu for PMS that you can assign a Joomla template to.
With that said I always recommend doing the reverse for template assignment. By that I mean your Joomla template that's used on pages other than Home should be default. Then your Home specific template should just be assigned to your Home menu item. This can help with issues where menu assignment might not be available.

I am using the CB as the private area for the site. So having the menu set as home doesnt work for me.
I did as instructed above and still it is the wrong template - wrong menu shown on system links. How can I fix this?
CB views will always use a menu item of some kind. You can get plugins to have their own menu item by using the above instructions. Check what menu item whatever page you're on is using then assign your template to it as needed. That should be all that's necessary.
