Hi Kyle,
I have a shared PHP setup meaning that I share some files between sites and not others. The problem is now the language file for CB. Where is it? It does not seem to be in the language folder as I have them different between each site but language in CB stays the same between the sites (meaning that the file must be in a shared folder)...

What language file are you looking for specifically? All our language usages are file based so there is absolutely a file. I assume you're wanting to locate the overrides language file? It should be in the root folder of whatever language you're overriding. Example as follows for Default English.

/components/com_comprofiler/plugin/language/default_language/override.php

Bummer, it is in the components folder (/components) and not in the language folder like all other components (language files for all other components is in /language

Correct, CB uses its own language system at this time. We plan to move to Joomlas with CB 3.x after we've developed our new framework library to handle all the features we need and use since Joomlas language API is nowhere as powerful as CBs (we support one-to-many translations, string fallbacks, substitutions, and more).

This still shouldn't be an issue for you though. I'm not sure how you're handling multi-site, but if they're on the same server you should be able to use a symbolic link to link the folders.
