After I purchase the upgrade do I have to install any upgraded components or just change the license number?

The new CBSubs GPL manual has a chapter about this.

You basically need to backup your site first (always do this even if it is not suggested) and then just install CBSubs GPL 3.0 over your existing installation (install all elements you need).

No settings or configurations will be lost and you will no longer even see a license tab on your CBSubs GPL settings icon area.

After I install the 3.0 and before I install the other plugins ... during that period of time will CB Subs be reduced function until the plugins are reinstalled?

Installation takes a couple of seconds. I suggest putting your site in offline mode until you finish upgrading if your site is active to prevent purchases mid-upgrade.

I installed 3.0 but I have this error when I go in to administer CB Subs.

"The version 2.0.2 of cbsubsbot does not match CBSubs plugin version 3.0.0"

When I attempt to install "bot_subs_300"

I get this error:
Upload showPlugins - Upload Failed
ERROR: Could not find a CB XML setup file in the package.
[ Continue ... ]
Upload showPlugins - Failed
Installation file not found:
/tmp/install_5118f72a15925/bot_cbpaidsubs/

any ideas?

The bot is a Joomla plugin and needs to be installed through Joomlas extension manager. Please review your CBSubs documentation for detailed installation instructions.
