This message reads:

NOTE: This is a message generated automatically by the Connections system. It has the connecting user's address, so you can conveniently reply if you wish to.

On our emails, the connecting user's address is not added.

I have overridden this message and removed the comment, but is there a problem/bug or is it me again?

Actually, the whole message reads:

Connection Request Accepted!

NOTE: This is a message generated automatically by the Connections system. It has the connecting user's address, so you can conveniently reply if you wish to.br> (note the br>)

Your request to connect with <username> was accepted!
Manage Connections (no link)

Edit:
It also seems to be laid out wrong.

I would put:
Your request to connect with <username> was accepted!

You can make contact the connection by clicking here: <username>

NOTE: This is a message generated automatically by the Connections system.

It should probably just be as follows.

Code:
Your request to connect with <username> was accepted! NOTE: This is a message generated automatically by the Connections system.

With username linking to their profile. Have added a feature ticket to review redoing the notification emails for connections as they're quite old and probably don't make a lot of sense now.

The PM also includes UE_MANAGECONNECTIONS at the end.

I have overridden it with:

<br />
When logged in, click <a href="/community/cbmanageconnections">here </a>to see & manage connections.<br /><br />

But the link is not created when reading the PM.

Because you don't have HTML enabled for PMs. The "Editor" parameter needs to be set to "HTML Editor (WYSIWYG)" for it to process HTML.
